adress for top level domain

i know it IS possible to put an address for the top level domain (eg.
altavista.com insead of www.altavista.com )
but what happens if the web server is different from the Mail servers?
eg:

                            IN    MX    10    mail.domain.com
domain.com.        IN    CNAME    www

www                   IN    A    123.123.123.123
mail                    IN    A    123.123.123.124

with that kind of setup, mail gets sent to the WEB server instead of the
Mail server as defined by the MX record, because it has an address for
"domain.com"
there must be a way to do this, as many big sites are accessible without the
www, but still use MX records for their mail servers...
