Of course. Just make each instance of named listen on a specific
interface for rndc commands. ie Each named.conf has a unique
controls{} statement. Then have server{} statements for each named
process in rndc.conf or use the -s option to rndc to tell it which
name server to talk to.

The ARM is clear on the syntax of the controls{} statement and the man
page for rndc fairly well explains how to make rndc send commands to
specific addresses or port numbers.
