I'd try increasing the number of file handles for the shell that starts
named.  Your start up script is probably in /etc/init.d

uname -n 1024

For my nis master w/32 slaves and well over 1K clients, I use

ulimit -n 256

In fact, I now build this into every NIS server we have.  (I know, NIS
is not DNS, but resource scarcity is resource scarcity...)
