Following the two F2F discussions at RIPE in Lisbon, here are pointers
to the solutions used by two other Internet daemons, which, unlike
BIND 9, have already a way to separate control configuration and
"data" configuration (the list of domains they serve):

http://httpd.apache.org/docs/2.0/vhosts/mass.html
http://www.postfix.org/VIRTUAL_README.html

IMHO, it would be worth considering similar solutions.
